I actually didn't mind the penis. I thought it was pretty innocuous, really. It's clear that the director saw Dr. Manhattan as being sort of a Greek Adonis—almost sculpted, and so far removed from life's needs that his form became just a form, as those he was carved from rock.
Now, the abso-fucking-lutely terrible acting on the part of Silk Spectre II... that was a whole different story.
